Two questions,
1 - What was the inspiration for the song "Painful History"?
I absolutely love it.
2 - Do each of the character's have their own theme? (For example I can imagine Hanako's being Painful History)

The five girls have themes, yes. They're usually only played during their particular story arcs. Painful History is Hanako's, actually.
Concord - Lilly
Standing Tall - Emi
The Student Council - Shizune
Parity - Rin
Painful History - Hanako
That inspires another question.
When I played through the Act 1 preview way back, there were 5 themes available for download - which I still have. They were the original girls' themes and are quite different (harmony and arrangement-wise, not melodically) from the final versions. Are they still available somewhere?

So, in the dev blog, you state that there will be sex in the game, and that it will be more than "missionary position with the lights off."
As we all know now, this was the case. However, the sex is rather conservative overall, and the more kinky things tend to be awkward and uncomfortable.
Was this intentional? Had the writers considered being more adventurous? Or did you decide it would be better to not live on in lemon-flavored ignominy?

I like to think it's that way because these are teenagers, not porn stars. Considering the surrounding stories, full of awkward moments and frustrations, self-doubt and strange circumstances, if the H scenes had been 'kinky', as you say, it would have been completely out of place.
That's just my opinion, though. I didn't make this game.

Consider that sex in KS had the intention of serving the plot, not the other way around...At least in the later stages of story development. Moreover, despite the obvious hints of Hisao being The Master of Romance, most of the scenes are still the first intimate moments of at two virgins. People already make fun of Hisao Casanova as it is, could you imagine the reaction to him pulling an obscure but insanely arousing position from the depths of the Kama-sutra?
And, let's be fair, KS does have a large panel of varied scenes already : blindfold, anal, assisted masturbation, bondage, rape*...
*No I don't think it was rape.
So to actually answer your question, if I recall correctly the very first drafts leaned to the eroge side of things much more strongly, and at some point in the development, they decided to change that into the VN we have today. So they did consider being 'more adventurous'.

Has Aura suddenly rescinded the rule about only devs answering questions? I don't mean this as a jibe; I have had a few answers that I did not provide in the thread out of respect for the initial rule.

Hanako's bio stated that she was scarred in a fire as a child and that fire killed her father
in the game, she says both her parents died, her mother shielding her and dying to save Hanako
was there a part pre-release in writing her path where Hanako's mother was alive?

He probably hasn't. I only provided an answer because the question was one that had been answered multiple times (I think), but I probably shouldn't have posted anything in light of what you've stated.
The best way to handle this might be to have a pastebin or something that summarizes questions that have already been asked (that aren't in the FAQ already). NicolArmafi has answered questions about his chosen software maybe five times now, no point in cluttering the thread, you know? Then again, having a question get answered in the thread is like getting an autograph from the devs, in a way, so maybe the devs don't necessarily mind answering repeat questions.
TO THE DEVS: Do you mind answering repeat questions?

To be honest, I always thought that she was orphaned.
A lot of the stuff on the website was written quite early on, before the plots were sorted out.
We decided to leave it on the website because changing it would seem too obvious.

How exactly does Shizune understand the lessons being taught in class? She obviously can't hear Mutau talking - which may be beneficial, in hindsight - nor does she read lips, so she'd have to get everything from the textbook.
I mean, I know Misha probably has something to do with it - signing everything the teacher says - but that seems like a clumsy way for it to work. Especially since Misha sits next to Shizune rather than in front of her, and Shizune is a stickler for looking at the person who's talking.
I might be over-thinking this.

Since just about all of the girls were relatively inexperienced, and Hisao sure as hell didn't know what he was doing, it made more sense to have a lot of the sex reflect the sort of fumbling trial and error that colors a lot of early sexual activity.
Sorry we didn't include any scat play or blood play or people in diapers or whatever you thought was missing, but past a certain point in development making sure we hit a lot of kinks was no longer a priority.
