Can you remember when Yuuko said this? Not really doubting you, I'd just like a refresher.
Also, did she ever say that she was with her boyfriend while she was still in high school?

If she didn't, then there's not really anything against Kenji being her ex. She was probably already working in the library by the time Kenji came to the school, and I don't think Kenji ever said his ex was a student at Yamaku. Now, Yuuko said she didn't realize her ex was younger than her at first, and that could make someone believe that it can't be Kenji because she should have assumed that anybody who isn't a teacher at Yamaku would probably be a student, and therefore younger than her. If it were anybody else I'd agree, but Yuuko doesn't seem to be the kind of person that would think in that way. She probably would not really think about something like that, or even consider asking how old her boyfriend is. It probably just randomly came up in conversation or something. Not to mention, Kenji kind of looks older without his glasses.

I don't think she ever mentions going to school with him but if she was with her boyfriend in high school wouldn't Kenji have been in middle school at the time, or at best a first year while she was a third? If she was working at the library when Kenji started school then wouldn't seeing him in the required school uniform let her know he was a student and younger than her? Emi is the ex and Yuuko, like Misha's disability, is just a red herring thrown in to get people stirred up talking, but that's just my opinion.

I believe it was in Shizune's route. She's giving advice to Hisao, then starts backpedaling a bit because her highschool wasn't exactly like Yamaku. Can't remember the exact scene though.

Huh, I could have sworn that at some point she mentioned being a student at Yamaku, and I was wondering about her possible disability. I may have misread, at the same time there are also several inconsitices in her story from act to act. For instance in one storyline she mentions that she is saving so that she can afford to go to univeristy, which is her dream, but in others, she is already a student taking classes.

I suspected that She and Kenji had dated from the first storyline I played, and everything I saw later reinforced that idea. (For those of you who mentioned they thought that she would be able to put up with him, remember, Kenji claims to have dumped his ex). However is she did in fact NOT go to Yamaku, it would almost be impossible, as she is too young.

Actually I interpreted Kenji's rant in The Deep End such that he complains about being a side character who has no power over his own actions or the turns his life takes.

Interesting idea, so that's why he rants about having no possibility of choice in life and gets pissed off when Hisao doesn't ask him a question (they must appear to him as little rectangular beige boxes with possible answers below...)!

4- Kenji told Hisao that he had sex once with his ex-gf, and that he felt like the life was sucked out of him afterwards. Hard to determine what he means by this, but I think he might have figured out he was gay.
5- On the rooftop, after getting wasted, Kenji tries to "romance" Hisao. It might be joke (it most likely was considering his drunken state) but if you combine it with 4) it suddenly is more believable.

wo, now see who i not was the only one who noted that last ost...the music for romantic scenes! (and even Kenji maybe was scared about that idea ...and that happened.) i was thinking in how would be the begin of a Kenji route since this incident, and see who the only form is who Hisao no drinks alcohol or drinks only a few. (how can do this? maybe if one of the girls suddenly call him for help, or a little chat with Mutou, or if after a meeting with Nurse he buy something healthy for the "picnic").Hisao would appear in the roof more late, when Kenji began to drinks the bottle and have few licour for Hisao...and then he would be a little more alert when Kenji do that, and avoid fall for the roof. Then:

Kenji wasn't trying to sex up Hisao, he murdered him because he was spending too much time with the girls and Kenji was afraid he would be living next to a double agent and chose to protect himself. He even told Hisao in a different route that if he ever killed anybody he would push them off the roof and make it look like an accident.

Nah. Just a few minutes with a hacksaw would be enough for it to look accidental to Kenji's eyes, or maybe chipping away the concrete from around the pole. He had already learned that Hisao pulls back from him whenever he leans in close so all he had to do was get him next to the right section of fence.

in the begin, i believed who Kenji wanted the bathroom for use it, but why then he needed be alone?...and suddenly remembered the "other" option. He is still young, and is morning...is normal for a young male have that kind of "urges"... But was so...sudden. (Kenji finally saw a little bit of Hisao then? or Hisao feel something weird about Kenji? (he put too much atencion about his naked state XD)...or the two things?)
ho we never know. the mystery...

On a serious level though, these theories are both amusing and well thought out. Kind of a testament to the hidden quirks the writers may or may not have thrown in... either way, skilful writing lol

My theories.Warning lot of spoilers, not so important but whatever.
(based too all who i read in all the routes in the game (almost all; i need ended some bad ends)

-Kenji entered Yanmaku for his bad eyesight(who, i think, had turned worse and worse; his dad leave him to make a fallout shelter for improve his manual habilities, maybe because he will be blind very soon...and he is more older than Hisao, then maybe was absent to school a pair of years) then, in the library, meanwhile was searching books-audiobooks (about criptology or about conspiracys, or movies (he do lots of mentions about old movies)) meets Yuuko. He is a bit clumsy, very bad in know people, Yuuko is clumsy and shy too, and the two likes the same things, they turn friends very soon...and turn more than that after.
And one day, the tried to have sex together with love of course. And something was wrong. His "energy" had gone. (for stress,for shyness,even for gayness, we don´t know) Kenji turn all confused about that and no want say the true reason, but Yuuko don´t understand why (is pretty normal for first timers who no all be perfect) and cut suddenly with her.
He began to hide from Yuuko, and soon from everyone. He turned into a hikkikomori bordeline. Began to use his old glasses (who do nothing) for hide his eyes, and use that scarf even in summer, only for not be recognised for her. All this turn him a bit paranoid (his fear for feminists was indused for internet alarm, even more) and more antisocial.And conserved the last books who he was reading and never returned them, for avoid Yuuko. For obtain the books who he needed for study, stoled them from the library and leave her notes, for give her fake clues about his identity.
And remember all that shocking hints about his life, like his phobia of phones, or about his mother.Or when he said who he have "shaman eyes" who had saw horrible things. And his fixation with Hisao.Probably he talks more with Hisao than any another person in Yanmaku.Even that, he thinks who Hisao is his friend, even if only talk with him few times at day. Maybe because,after Yuuko, the only one who undertanded him (kinda)
