Rin's route has the most choices, but only two of them actually matter with regards to the ending you get - one of those two is a bit ambiguous, though.

I'm glad I seem to be innocent enough not to see the second one then...
Regarding the missing scene, there is a flowchart for Rin's path...

I also recommend True Remembrance. It is a beautiful story, though it's a static novel (no choices).
For me, the only VN on par with KS is Ever 17. You can't really compare the two though; they're too different...
