I think a (subtle) reference could easily be snuck into one of the Bad Ends where Muto and Nurse essentially take on the role of Taiga and Ilya. Of course they'd have to just happen to find themselves with a Bad End that lends itself to such a reference without feeling contrived, rather than gunning...
